No, it is not necessary to manually select the MS Exchange server version for existing backup set.

For existing MS Exchange server backup sets, leaving the setting as default will not affect the existing manual or scheduled backup jobs. For all new server backup sets created after the AhsayOBS and AhsayOBM hot fixes have been applied, the MS Exchange server version (2000, 2003, 2007, and 2010) will be updated on the AhsayOBS management console automatically.
